- Underwater Scooter - Mini-submarine that appears exclusively during the mission Sink the Buccaneer.
- Unnamed submarine - A large, black, and possibly nuclear submarine that appears in Taking Out The Garbage if Rico fails to kill Mendoza during the skydiving segment.
- U1 - Large nuclear submarine that appears during the missions Mountain Rescue and A Just Cause. It can be entered and explored during the latter mission.
- The Winstons Amen 69 torpedo boats are equipped with cosmetic depth charges. These are the only anti-submarine weapons in the Just Cause Universe so far, unless any of the torpedoes, or naval mines, can be counted on to do this.
- A line of code referring to a submarine has been found. This can be interpreted as cut game content from Just Cause 3.
- Although unrelated, Porto Le Gratia, Porto Tridente, and Porto Darsena have a building that strongly resembles a submarine pen. The only difference is that a submarine pen would not have roof windows. Judging by their purpose, in-universe they may be created to hold submarines.
- The Danger Rising DLC introduces numerous large submarines owned by The Agency, many of which are comparable to the U1. Purpose-wise, these submarines are amphibious assault ships.

- Mendoza's black submarine most closely resembles some Soviet ICBM carriers. It has small "shoulders" in its hull that indicate an ICBM compartment, as seen on the Soviet Project 667AT, 667A, 667AУ, 667БД and 978 classes.
- The Agency submarines may have been inspired by some projects of the Migaloo company who have drawn up schematics for a large private luxury submarine. Their project would be a lot smaller, but would have similar side doors. None of these have so far been constructed, but they are apparently still hoping to get orders.
- The Soviet Union actually did develop a class of submersible amphibious assault ships in the 1960s, but they did not get approved for production. "Project 717" would have been the largest submarines in the world, but at only 190 meters long, they would have been much smaller than the Agency submarines, and they would have had a door at the front for launching amphibious APCs. There doesn't seem to be any similarity to the Agency submarines, but the point is that real submersible amphibious assault ships have been designed. Projects 621, 626, and 748 were smaller versions of Project 717, but they had the same concept and met the same fate.
- The submarines in Just Cause 4 are unique in the sense that "completion" for them is instead replaced with "Combat Effectiveness" in lieu of stunts. Destroying infrastructure and completing the tasks on the submarines decreases the combat effectiveness. At the end, the comms tower has to be destroyed for it to be completely completed. This can be considered a form of base liberation, but the base is not liberated and Agents continue to spawn around the sub, behaving violently and dangerously when Rico is nearby.
- While obviously not designed for this purpose, going at high speeds in a fast boat in Just Cause 2 and then suddenly slowing down causes the boat to go down into the water and then out. This makes them a sort of improvised and temporary submarine.
- Just Cause 3 is the only game without a submarine.
